อุทยานแห่งชาติคลองพนม เป็นลักษณะภูมิประเทศเป็นภูเขาหินปูนสูงชันเรียงรายสลับซับซ้อนเกือบ 80 เปอร์เซ็นต์ของพื้นที่ทั้งหมด มีลำธารน้อยใหญ่จำนวนมาก ซึ่งลำธารเหล่านี้ไหลไปรวมกับคลองพนมและคลองศก แล้วไหลไปรวมกับคลองแสง และคลองยัน เป็นต้นกำเนิดของคลองพุมดวงซึ่งเป็นสาขาหนึ่งของแม่น้ำตาปี

Almost 80% of the total area consists of many steep cliffs typical of the limestone mountains and many streams which flow to Khlong Phanom and Khlong Sok rivers, then flow to Khlong Sang and Khlong Yan rivers, the origin of Khlong Phum Duang river which is one of the sub rivers of the Ta Pi river.
